It's pretty iffy whether the weather might be suitable for going to the beach for the day that late in the month. I can tell you that you shouldn't have a problem for the first week of the month and that the second week could be good.
I go camping at Acadia National Park annually in September, usually in the first or second week. You'll be fine with shorts during the day. The nights will be cool, but not uncomfortable.
If you're planning to actually go into the water, forget about the ocean. The water at Sand Beach is frigid, even in the middle of the summer. Echo Lake, however, is warmer.
There are many water activities you can still do in September such as sailing ans sea kayaking. Check out Acadia Park Kayak Tours in Bar Harbor http://www.acadiaparkkayak.com

What should I expect the weather to be like in Bar Harbor Maine the 3rd week of September?I would expect it to be warm (not hot) during the day and cool (if not cold) at night.

It will probably be foggy and cold. I would not go in the water but I would eat a lobster or two.
